x264 fixed a bug dealing with flickering, currently one has no idea if it will introduce another bug in less rare cases or not.
And, IIRC, the HDTV version of Hikaru no Gou shows a large number of aliasing flickerings on motion areas, which obviously came from ugly (but commercial branded, WTF) de-interlacer while upconving. And the cross-upconving can be found here and there. So if the flickerings were in the source videos, there's no way to fix it in x264. I would sugguest you to re-check your source videos before feeding BDMV directly to x264. If BD shares the same process with HDTV, it is definitely not a good case in which you can let x264 encode raw m2ts files, or I'd rather watch #2's DVDrips.
